Like is she straight up lying? Is she saying no because of the conversation they had right before that? (They were messing around with each other, so maybe she's just joking here?) Is there some sort of miscommunication somewhere?

Well, it seems to me both Haruka and Michiru aren't terribly faithful to one another, throwing and responding to flirts more than once in the anime, so that answers your first question.

As for Michiru denying it, I guess it was just painfully obvious to her that these two girls were brazenly intruding into their private lifes, whilst also being amused in their interest for Haruka. So she told a little white lie.

You don't ALWAYS have to tell the truth, especially to strangers.

Hmm....beign that Haruka was flirting with them up until Minako asked Michiru, I think its possible:

A.) Michiru was mad at Haruka for flirting and thats her way of expressing it. Haruka doesn't explain because she's used to it.

B.) Maybe they haven't done IT yet. :DSo technically Michiru would be saying that they are sexual partners but its obvious they are very close.

And since RayofHope posted while I was doing this, yeah..that works too. xD

Perhaps she just thought it was so obvious, she was being sarcastic? But then again, at the same time, she didn't really know Usagi and Minako, and vice versa. So, RayofHope brings up a good point there. I mean, you don't need to tell strangers about your private life. 

Or perhaps maybe she gave that reply to get to Haruka, since that's the type of relationship they have. They like to have exchanges of gentle banter, jealousy, etc. 

They're also a subtlety-in-your-face couple haha. They're always low-key, even though we know from their exchanges they're together. I mean, how often do you see them hold hands? Kiss?

I really think it's just the fact that as Haruka said they are closer than that. I don't really think they feel that term is strong enough a term to describe their relationship so really she's not lieing to Minako and Usagi.

That or it's Michiru's way of trying to make Haruka jelous the same thing was done in StarS between Seiya and Michiru  (Michiru knew when Haruka was going to be in her dressing room so she knew Haruka would walk in when she was flirting with Seiya.)

They aren't technically together, though. This time in their lives they were dedicated to fulfilling their mission of finding the talismans and stopping the world from ending. Not quite sure where it was stated, but they put their lives on hold to finish their mission. Of course they love each other and are definitely interested. Think of it is it's not the right time or place, but the feelings are there. I'd have to say at the end of Season 3 is when they become an official item.

Marissa Logic:

In this season I say they are just hitting things off like "new relationship flirting"

But in later seasons  Michiru is all intimate and asks Haruka to help her take her dress off after one of her concerts.... so I think this is when they are more is a "couple". They also have Hotaru in the last season too and act more like a mother father deal.

Early in the relationship, perhaps? 
Two years later into Stars, time makes a big difference.

I've always thought that Michiru views dating and romance as a frivolous thing, and she objects to being labeled as a "lover." We know she cares very deeply for Haruka and they have a very intense love-based relationship, but the connotations of "lover," particularly in the way that Usagi and Minako are asking, is being used very casually in that episode.

Because they're not, duh. Everyone knows they're just best friends and cousins!!!111

Seriously, though, I think that either she and Haruka weren't "officially" together at that point, or that she wasn't comfortable disclosing their relationship for whatever reason, especially to a couple of nosy girls she barely knows. Michiru strikes me as a very private person.

Or she could have been getting back at Haruka for flirting with Minako and Usagi. You know, like, "Oh, if that's how you want to play it...No, I have ABSOLUTELY NO INTEREST WHATSOEVER in Haruka." Playing it ice cold.
