I went on a bit of a wild goose chase for this one! Now, I'm sure I haven't exhausted all sources... Just the obvious ones I have access to. If there was some mention of it in some obscure interview with the staff somewhere in a Japanese magazine, I wouldn't be able to tell you, sadly ;_;. With that said, here's what I was able to come up with...
First of all, I agree with the OP that the garnet/red gem on the crown of her brooch is probably representative of Pluto. Not only is it flanked by Uranus and Neptune's gems but also because of the repetition in Chibiusa's brooch.

Chibimoon's brooch is *not* identical (were you thinking of the Super S brooches?), but *does* have those 3 gems at the top as well. I think it makes sense that the top 3 gems are representative of the Outers since the three of them have protected the Silver Millennium *lineage*/kingdom since pre-Metalia, at least according to the S season, which Chibimoon is certainly the continuation of. Also, I’m not sure the Amazoness Quartet (or even the vague idea that Chibimoon would HAVE a court) were thought of yet at this point, so the Outers would be the only symbolic color options that would make sense at the time S premiered.
Further to that, there is no color for Saturn on either of their brooches. At this point the Senshi of Destruction has never had any loyalty to the Silver Millennium and was the only Senshi missing in giving power to Sailor Moon's Holy Grail to transform her into Super form, so having there only be the three Outers on the top of the brooch makes sense.
Now, as for why Mars' gem (if that's what it is - and it probably is by default here) in the centre in the anime is so pronounced, it may be something like a compromise that happened when the animators took Naoko's brooch design and changed it a bit.

The image above is just one example but others in the same artbook show four gems surrounding the moon in the middle instead of only three. So all four Inners definitely look represented in the manga version. There's sadly nothing in her liner notes particularly about it, but I think that's probably the best guess I can come up with.
The settei in the Nakayoshi book for Sailormoon S doesn't say anything about the gems, unfortunately. Just that the brooch has something to do with her and Mamoru's love.

Somewhat surprisingly, Crystal took the design from the anime instead of from the manga.

I can't deny the little swirls on top of the crescent moon in the middle look really nice.
I even recently bought the Hot Topic pendant of it lol. So it could have been purely aesthetic choice for Crystal. It's just too bad that the design change sort of confused the symbolism of Naoko's original. I mean a big red gem in the middle nestled in the moon reminds me much more of Usagi herself than of Mars... And once again, the booklet of the DVD for Crystal III which I own says bupkis about it >.>.
So there you go. Not a thoroughly satisfying answer, but I think aside from more obscure sources, that's probably the best one we have: aesthetic compromise. ^^;;
